Here is another question a possible explanation. The waterfall FFT plot shows a frequency range of 0-2000. Since were looking at complex data I'm assuming that should really be -1000 - +1000, ??? If this is true then the detected tone looks like its is very close to 0Hz. If this is the case then a slow residual wind in the tone vs the integration time of the histogram can cause the I & Q plots to differ. For example if the phasor represented by the I and Q pair only made half a rotation over the time interval of the plot. This effect could explain some of the plot characteristics.
